Kitaniji never really acted in a straight-up evil way to be perceived as a villain, as far as we knew he was just acting out his role as Conductor, servant to the Composer, arbitrating the results of the Reaper's Game. And then at the climax we find out that he wasn't being coy and denying Neku his victory and second chance at life just because.
I mean, it wasn't like he was going to do the city much of a favor either. Wasn't his method of "saving" Shibuya basically to turn everyone into hypnotized zombies?

The autistic angel was bored as fuck and his only form of entertainment for a long time had been a sadistic death gauntlet runs where people either achieve a really badly setup set of challenges or thy die, period.
The guy simply accepted to play the only game the autistic angel actually enjoyed and the only thing that would get him to listen. He had his hands tied all along.

How about stealing Neku's first week win from under his feet and putting his girlfriend down as hostage to force him to play week #2?
He didn't have to do this. He could have offered Nekku a return trip back home with the last game and its effects nullified, and as a prize, he gets to remember Shiki. He would have accepted in a heartbeat and Joshua would have lost his champion.

He can't actually bring people back to life without the Composer's help which is why he had to fuck Neku over like that. He couldnt return Neku or Shiki to life.
What he should have done was keep Shiki in and use Neku as her entry fee, but maybe he thought Shiki had better chances to win than Neku? She's more friendly after all and more likely to bond with others.

Nope. The Conductor doesn't have the power to return players to life, the Composer does, and the Composer was in hiding. Kitaniji figured Neku was the proxy player, and felt he had to defeat him somehow. So, in order to both keep up appearances to the Reapers and Players that everything was working as intended, and to try and win his game against the Composer, Kitaniji threw Neku back into the game. Kitaniji probably wouldn't dare to try for a cheap win like that by just winning Neku over, anyway; at the climax he crushes his player pin and after being shocked for a second that the mind control isn't working, immediately figures that the Composer planned for it and protected him against such an attempt (correct, since it was Joshua who stuffed Neku's pockets with a second player pin).

He didn't realize that until way later. It's near the end of week 2, there's a scene where Kitaniji is discussing the events going on with iron bitch and when she brings up Neku, he's like "Ah, Sakuraba, of course! Just when I thought I had Him figured out." Before that, he probably thought Shiki was the proxy since she performed so well.
