It's capeshit tier. Which is to say that there's a whole fucking lot going on but not a lot of it matters in the long run.
Since writers kept getting picked up and dropped the overarching plot is all over the place. Holy hell did it get retarded at points. Especially the Penders enchiladas.
For a while it was basicaly just continuing for the sake of it, but I think it was able to stand on it's own legs later on pretty well.

It also got hard rebooted a couple times and had lots of offshoot side comics which add to its length.

Sega wasn't paying much attention to the comic during that time and wasn't using Knuckles much either. Ken Penders decided to use Knuckles to create his own universe where the Echidnas weren't all gone but were stuck in the Twilight Zone for using technology and making a super-strong god who was a real dick and Knuckles is really the latest in a long line of Guardians and he falls in love with a defector from the evil Echidnas and turns green and dies and comes back and Echidnas are everywhere and for a while Sonic and the rest were shoved off to the side while the whole Enchilada was center stage. He also claimed that he created and therefore owned the very idea of a multiverse, which is why Archie got rid of all the multiverse stuff except for Blaze's dimension since it was official Sega stuff. Sonic, at least in America, has been doing serious work getting things lined up for Sonic, despite Iizuka and Sonic Team in Japan. If they get the say for a path forward without Archie, it could be a net gain, especially if Aaron Webber, Ian Flynn, and Tyson Hesse are involved. IDW would be ideal.

Sonic heroes was okay, it was a little monotonous with how you had to replay stages and the weird as fuck controls, but it had enjoyable moments
Don't play Shadow the Edgehog. It isn't as bad as people make it out to be but that doesn't mean it isn't still bad
Secret Rings and Black Knight aren't worth playing. but if you really want to, go for Black Knight as at least it doesn't have as irritating missions as Secret Rings
Sonic Unleashed day sections are pretty good, and I'd argue that it would be the best modern sonic game if it didn't have the werehog to drag it down. Still good, though keep in mind that the wii version is different than the others
Sonic colors is really controversial here since the wisps break the flow of the gameplay. This one is more your preference.
Most of Sonic generation's modern stages are great. Classic sonic's stages are good also but don't expect him to control anywhere near to the originals.
Sonic Rush is a fun little spinoff, if you like it, get Rush Adventure and Sonic Colors DS since it's basically Rush 3
Sonic Advance 1 and 2 are great.
Sonic Riders is okay but Sonic and All Stars Racing Transformed is much better
DON'T play Sonic Boom, Sonic 06, Sonic Free Riders, Lost World, and Sonic 4

My kneejerk reaction towards this was to make a joke about /sthg/ dying for good since I had little investment on the comics.

But the more I think about it and the fact that the longest running video game comic series just got cancelled with no sendoff whatsoever leaves a very bad taste in my mouth, not to mention all the people who carried this mess until the end (i've heard they made a fine job with what they had after some reboots) are now out of job (I guess)

I feel more saddened by this than I should, since I stopped buying the comics long ago, but it really was shaping up to be a great thing after they rebooted it enough.

I hope there was some clause after it all went up in smoke where Sega just defaulted as owners of the new characters, since I can have hope of the bleakest kind that someday those characters could see light again, like some variation of the Egg Bosses.

Now to pre-emptively celebrate the death of Archie, and cringe a bit that Sega will likely look into IDW if they're still in the comic game, which means lots of whoring out, but also pony crossover eventually. I'm also not sure IDW could work with how they like to slip references and other stuff in their material, when Sega is supposed to be heavy with the mandates, and likely even more so after ending the deal with Archie.

I mean it kinda was for a stupid kid's comic based VERY LOOSELY on a video game, since Marvel and DC did similar tropes, since Mogul was clearly aping Vandal Savage's routine. DESTINY! was just tying up a subplot kids grew up with if they followed Tails' comics and side stories, and is very much typically comics in execution. It's sort of a good kind of bad, or realizing its a guilty pleasure of the medium.

Once you get to that point you'll probably want to skip to when Ian Flynn started writing them since it gets much better from then on.
If you aren't sure of who the fuck a character is because you missed their debut just look them up on the Sonic Comic Wiki.
It'll save you a lot of brain damage doing things that way.
