Seiken Densetsu 3 and Legend of Mana are both better games than Secret.

I don't think Vagrant Story deserves to be in the top 20 at all, especially that high up, mostly due to it's mechanics.The plot is in fact excellent.
However, there's several more deserving games that could use a spot on the list. Terranigma, Lufia II: Rise of the Sinistrals, Breath of Fire 3, Romancing SaGa Minstrel Song, Live a Live, Skies of Arcadia, Tactics Ogre: Let us Cling Togheter, the list goes on.
For that matter, I also wouldn't put FF12 in a top 20 spot instead of those above mentioned games, but it seems like you REALLY like Ivalice as a setting

SMTIV is a fine introductory point into the series. Nocturne is the generic favorite but it really is a great game. Strange Journey is cool but is pretty damn difficult in sections. If you want something SMT but a bit different both digital demon saga and raidou games are good. Once you have grown used to the bullshit of the series SMTI and SMTII are great.
