The game will set after FF. Meta-Karid will make its first 3D debut, Weavel from Hunters will also return as a boss. Meta-Ridley will be the second to last boss with Sylux being the final boss.
There will be no Phazon involved in this game, however if you managed to achieve 100% on all collectables, there will be a secret boss:
Metroid Prime, a mutated metroid created by Space Pirates Science Team based on the "secret worm" data they gathered but couldn't physically reached on Tallon IV.
After you defeat this Metroid Prime, the explosion will trigger a time-space rift that will send this metroid back many years ago to the womb of a leviathan just about to leave planet Phaaze. The leviathan would ultimatelly crashed on Tallon IV years later. Have you played Lords of Shadow 2? It looks pretty damn similar. They are clearly being a part of the design process. Also if you knew anything about how vidya is made, you'd know that "they only program" makes no sense at all. That's like saying a colorist is only coloring a comic, so it won't have any impact on the art. Except that process is a series of decisions-- it'll have their mark all over it. Just look at the gameplay, their influence is very prominent through huge mechanics already: the parrying and the cinematic melee cutscenes.

A modern remake will be casualized trash ruining a classic with crap from the new games. Prime is a shitty Halo clone that insults real Metroid fans. A Metroid 5 would naturally deal with the aftermath of Fusion and keep some elements from it like Adam, which is bad because that game is linear cinematic garbage. A 3rd person 3D Metroid would come off as an Other M 2. If Nintendo actually just did new maps using the engines or sprite work of older games like Zero Mission or Super Metroid it'd be called a romhack.

I am not making this statement on "it's how changing resolution always work", but on the established case of the HD twilight Princess remake. Twilight Princess was more or less just a reskin. It still kinda worked because the Wii U resolution, while being better than the Wii/gamecube wasn't too much of a leap. But even the, you couldn't help but notice that HD remake of Twilight Princess was off from time to time. But even though, it globally looked good so Nitnedo Okayed it.

With an higher resolution, this would become even more noticeable, meaning that at this point, an Overhaul would be nescessary fo it to actually look Good. a reskin wouldn't be enough and it would just look too much off. It's more about the actual difference of look a reskin look compared ton an overhaul, than it is about technical implication and the likely choice the devs would do for one or an other.

The original Metroid is really different from most other titles in the franchise besides Metroid 2. This is because neither of them had a map.

Upgrades were always left for you to decide whether or not you wanted to find them beyond maybe 2 or 3 obligatory "hey here's a thing so you know these are out there" kind of a pickup thats in your path. Unless you want to experience the original game, I wouldn't recommend playing. I mean I personally like it because I love me some retro games, but pretty much every other game in the franchise is built better (which makes sense).

In super you do have the X-Ray scope which lets you see breakable walls and hidden passages, but its not awlays on and it doesn't tell you where to go to use it, but lets you decide if you even care to use it.
