Anyway, the reason why they were so good together in that game was because they actually bantered and bickered while at the same time working together really well. Rouge complains when Knuckles does things without thinking and Knuckles tries to stop Rouge from stealing. When they team up Rouge with Shadow, it just doesn't work because Shadow actually trusts her but is such a loner that he mostly ignores her. Shipping aside, there's just no chemistry between them.

Rouge didn't really care about Knuckles until the end of SA2 when he saved her from falling, thing is though she can fly so I'm not sure why she cared but I guess it was the thought that counts and overall atmosphere of the world about to end and the usual loner and her then enemy being considerate enough to look out for her well being.

What's funny is Shadow did the same in a much more logical situation earlier, and while she does care for him she doesn't seem quite as smitten. In fact when they come clean about their true origins she almost seems to be mocking him. I guess it's just in her duplicitous character to come off like that though. She played straight tsundere with Knuckles though.

Shadow X Maria was the only thing that ever had any potential, and we never quite find out the extent of how deep Shadow and Maria's relationship ran. It was enough for Shadow to swear revenge on her name once he escaped cryogenic sleep, but whether he just attached himself to her really hard, had a legit, platonic friendship, or was possibly romantic is up in the air.

None of the Sonic ladies really feel like they'd proper gel with Shadow from a romantic perspective, and Shadow himself seems to place such little faith in relationships in general that even fooling around with a girl would seem like a waste of time to him.

I don't read the comics, but the last time I remember her doing something that could be interpreted as flirting with him (if you were really generous) in the main games was at the end of Sonic Heroes. I didn't beat Sonic 06, though, so I don't know if she flirted with him at the end. It's touched on extremely briefly in Heroes and 06, but it's such a footnote in both games that it's barely worth mentioning. Apparently there was some stuff in Rivals 2 as well, but I didn't play it so I dunno.

Only other mediums to play with the relationship in an interesting way were Sonic X and Flynn's pre-reboot run, back when Knux was still dating Julie-Su.

I did play Rivals 2 and it was a thing. The game's story mode is played in pairs and they get teamed up together. They spend most of the game bickering, but at the end Rouge admits that she thinks that Knuckles is kind of cool when he just casually beats up some inter-dimensional demon to save her, or something like that. But is that game even canon? It's some nothing game on the PSP that nobody played. It feels like some spinoff made by a B-team.

The writing of Sonic games changed drastically after SA2. Technically, the writing between SA2 and SA1 (and even 3&K) was already pretty different, but imo, they still felt coherent and felt like they happened in the same universe. Heroes got a lot more happy-go-lucky shonen-esque, and then got edgy in Shadow and 06 without understanding what made SA2's edge charming. It feels like the writing team between SA2 had very different goals in mind than the writers for Heroes/Shadow/06. The former felt like it was still building off of what had already been established in the Sonic lore with room to progress further, whereas the latter felt inspired by SA2 but with a focus on the surface-level elements without any respect for the smaller moments.

Personally, I'd point to the fact that SA2 has some genuinely sad and heartwarming moments. 06 tries to be sad and just comes across as melodramatic.

Let's not beat around the bush here; SA2 was created with the express purpose of growing up with its audience and introducing a slightly older audience (teenagers) to the Sonic franchise. Shadow was made to appeal to the "Sonic but DARK" meme that was kind of popular in the late 90s/early 2000s, and Rouge was literally made to introduce sex appeal. You can't just explain away those ear physics. Fortunately, I think the writing team introduced the concepts in a pretty classy manner that made them more than just what they were marketed as. Whether that's still true today is debatable.
