Canonically, the Shroobs are still around, just too under wraps to be dealt with at the moment. Their leaders are all frozen, so they're pretty much hidden at this point.

He and the party were technically sent to Hell alive, but basically yeah. One of the special game overs is refusing the Hades stand-in's request and she essentially damns you.
Also, in terms of main platformers, I'd go with NSMB for showing Bowser's demise onscreen.
