TL:DR: Sephiroth is the embodiment of Jenova now. All parts of Jenova bend to his will. Cloud and the body at Shin-Ra HQ were both summoned to the crater by fucking Sephiroth. The entire game's focus is on the will of Sephiroth being so thick, veiny, and throbbing as to refuse even death as the main character suffers from the opposite - weak constitution and confidence - and how the latter overcomes the former. This theme even has a LITERAL manifestation of itself at the end of the game where Cloud and Sephiroth have a battle of wills in the lifestream and Cloud finally overcomes.

He really didn't do much, he burned down a town, he killed Aeris and that's it. You chase him all the way to that crater and kill him before he can do whatever with the metorite. The real villian is Shinra.

Sephiroth before Nibelheim never had any fantasies about becoming a god or ruling the planet. From all appearances, he was just a standard stoic warrior. It was encountering Jenova that caused him to go crazy and genocidal.
The being that reforms at the Northern Crater is definitely Sephiroth though. The fact that he's constantly tormenting Cloud is proof of that. The normal Jenova would realistically pay Cloud no more attention than any of the other clones. Sephiroth specifically tries to screw with Cloud. He tries to make him kill Aerith, than mocks him after she's dead, and he's constantly badgering Cloud about his fake past too.

Ultimately, Sephiroth was designed to be the best of both worlds. The root cause of most of the game's problems is the space alien Jenova. But since it's rather difficult to write a personal conflict between Cloud and an alien overlord, Sephiroth is made to essentially act as a proxy. With his motivations effectively rewritten to match Jenova's he can plausibly have goals of taking over the planet/etc., and still have reason for hating Cloud's guts. And having it be through corruption rather than simple possession avoids the trap FFIV and FFVIII encountered where a boring generic villain is obviously standing behind a far more relatable one.

Dude, I'll cut your throat. Take that back. I played FF7 first and got all the way to the Northern Cave or some shit and I was under leveled and I couldn't turn back so I stopped. I stopped playing FF9 because of something personal coming up, but the story was so vivid that I have dreams about it. Shit was great. Literally the best RPG I've ever played, besides Dark Souls 2 of course.

So the way I saw it is...

All Mako/Jenova cells persons are corrupted but Jenova is not actually dead but dormant as it is captured by ShinRa, thus are suffering but able to cope with it.

Sephiroth easily corruptable yields to his failing mind, Zack/Cloud are not corrupted at this point so do not fall under Jenova's nearby influence, Sephiroth wants to reunite with "Mother".

Sephiroth frees Jenova temporarily, his failed mind allows him to be killed by grunt Cloud, he falls into the lifestream with JENOVA'S HEAD - This is where due to being half human/half alien, falling in with Jenova itself and refusing to defuse into the lifestream, is preserved in Northern Crater now fully one with Jenova's ambitions, has will over Jenova and vice-versa in different capacities.

ShinRa realise the huge blunder that has occurred, rebuild the town and move the remaining parts of Jenova for safe keeping, opting for Midgar this time. The fallen Cloud/Zack are captured and subjected to Mako testing, Cloud being far inferior to Zack suffers heavy poisoning.

(LOTS OF PLOT HAPPENS)

Cloud now poisoned is fated to look for Sephiroth who split Jenova into 2 parts, the head now resides in Northern Crater.

You go into Northern Crater and find Jenova, who of course is very much alive and then find Sephiroth's lifestream infused state, who thanks to Jenova again is a monsterous angel, you beat him and his form disparses as Jenova has been killed now (For real this time).

With Jenova dead and Sephiroth no longer able to fuse with the planet, Cloud tries to leave, before realising Sephiroth's will is still alive and refusing to dissipate into the lifestream.

Cloud now 80% pure lifestream at this point, manages to enter his will into the lifestream, finally slaying that final part of Sephiroth that prevented him for experiencing true death. Cloud's will overpowers Sephiroth's will, his body essentially explodes/dissipates and Sephiroth becomes one with the lifestream.
