Ubisoft kicked Patrice Desilets off the team after Brotherhood. Desilets originally wanted just a trilogy. AC2 and 3 were supposed to be different, focusing more on Desmond's story but using the animus to further it along, like what was done in AC1. Ubisoft saw franchise material however and forced him to change things so he left.

In 1 it was cool because it was more like the stuff in an Indiana Jones movie. Mysterious religious-occult stuff that worked with magic or some shite. Having that stuff be real actually fit with the time period, what with you being a member of a fanatical murdercult said to have mystical powers, and all the religious significance of the Holy Land.
