2 is fun and significantly more challenging than 1 (mostly due to more difficult boss fights). There are three main areas branching off from a central area unlike 1's more interconnected world. It still has the same "find a bunch of key items scattered throughout the world to fight the final boss" thing that 1 has towards the end.
3 is different that the first two in that you're exploring multiple planets. I haven't played it in a long time but I remember it being pretty good.

One of the things that sets 2 apart from other metroids is the challenge factor, every other metroid games is a breeze unless you put self restricting limits

Prime 1 is fantastic up until the Phazon Mines, which are boring and rely too much on beam/visor swapping shit. After that it's the lame scavenger hunt, the worst Ridley fight in a game, and an okay final boss.

Prime 2 doesn't reach the same highs as the first 2/3s of the original, but it doesn't bottom out either.

Prime 3 has the most variety and some neat motion gimmicks, but said gimmicks get old after a while and the intro is pretty bad.

nothing. NOTHING in metroid reaches the difficulty level of boost ball guardian, spider ball guardian in the GC version, and Emperor Ing. Fusion's bosses are easy anyway I'm not sure what you're talking about, even hard mode prime 1 has harder bosses than fusion

I like the atmosphere in the Phazon Mines but holy fuck is that area a pain in the ass. The build up to it and the hints the game was dropping about what the "Great Poison" actually is was incredible though.
This moment with the Phazon radiation theme was pretty ominous.

Emperor Ing is easy as fuck and so is spider guardian.
Boost Guardian is the only legitimate challenge.
Fusion has some decent challenges. Serris will fuck you up if you ever get knocked into the water, Yakuza can seriously drain your health with his pincer grab and it's pretty tricky attacking his second phase without getting hit, and Nightmare is brutal until you learn to manipulate his third phase pattern.

I'll concede that I didn't die to spider ball or emperor on normal mode but I died to them a bunch of times on hard. I'm talking about GC spider ball by the way not the wii one where you can just flick the wiimote up to jump.

Aside from those 6 fights mentioned for prime2/fusion, the overall difficulty of prime 2's bosses are still harder. The only other boss I can see being a challenge in fusion is BOX, other than that the fights were a joke difficulty wise

I've been doing a 23% run of Prime tonight. The only parts which gave me trouble were the fight with the first three wave troopers and the Omega Pirate fight.

I'm stuck at Metroid Prime, and giving up for now. Didn't die once to Meta Ridley, by that point I was able to dodge his lunge attack with a dash every single time.

Meta Ridley was the only fight that gave me trouble. Omega Pirate and Prime went down easy, but for whatever reason Ridley had me down to my last energy tank.

The wave pirates can easily be dodged if you just keep them at a distance. Their AI is sorta bugged so you can make them run back upstairs by jumping into the corner.
The elite pirate is dumb as a brick. Just walk behind his tank and he can't hit you for shit.
The invisible security drone is also very doable so long as you keep the pillar in between him and you. Then it's just a case of peeking out whenever there's an opening.

1 is pretty much equally as brilliant as Super, 3 is also a great game, and 2 is the least polished but most interesting. I think the dark world could have used more polish to keep it from being quite as samey, it should have pushed the differences more, however that said I still think it's very strong and I can still walk through every part of the map in my head despite not having played it in a little under a decade. Phenomenal game, easily in my top 5 favorites ever.

I think all the games I listed are at least 8/10 though and I don't see much of a point to arguing over them since it's a miracle there are so many fantastic games in a single series, especially when dire shit like Other M exist. I'm really excited for Samus Returns, and cautiously optimistic about Prime 4.
