It wasn't a very good game. The honeymoon period had ended by 2003.

What may be impressive on a console in 1998/1999 may not be nearly as impressive in 2003 on a stronger console.

Video game critics know nothing about how video games are made and rely entirely on "game feel" for their scores. That doesn't exist in a vacuum. Sonic's first big 3D outing happened when he was hot shit so they were obviously hyped for it, and ultimately forgiving of its many, many flaws. It wasn't even a matter of the game aging poorly, it was bad in 1999 and it was bad in 2003, it's just easier to be honest after hype is gone.

its missing graphical effects and has MORE glitches

plus all the character models were reworked to look worse, and the chao system was altered to be a neutered sa2.
