Nintendo treated them poorly in the NES days but they had nowhere else to go so they had to take it. They never really forgave Nintendo for that.

Nintendo doesn't hate third parties. In fact, they bend over backwards to give third parties exclusive deals or wave distribution costs, etc. Most third parties just don't attempt to work with Nintendo because of long standing anger back in the NES-GC years when Nintendo did treat them badly.
