It's not made by Sega. They just let YSnet have the license. Sega essentially said "We think this is a money sink, but if it gets made, then good for everyone involved."
They know it's a game that's going to bomb financially. But they're at least good enough people to let it happen anyway.

Same thing happened with Bayonetta 2. They knew it wasn't going to make money (I believe the last I read, it broke even, and that was probably only because it was Nintendo exclusive), but they let Nintendo fund it and Platinum make it, and weren't dicks about the licensing.
And they were right to. The amiibos were licensed, so Sega got to pocket money for literally nothing.
