Their power came from their souls. But their souls were also infused with Link's. So it's like he is using that aspect of what is now his spirit. And said aspect looks like them. Or something like that. It's really not that far fetched, there could be numerous explanations for it.

And it's not he isn't allowed to use the power. It's just that the power can be exhausted and need to time to regenerate. At best the spirits just gives Link a heads up as to when that is.

Okay so even if it is the spirits doing the work, that's no different than the magic in most of the games. BotW Link still has to summon them, and is the only one that can do so, so that's a power. The cool down is like an alternate magic meter. The only real difference is that in this game he's channeling spirits' powers and not items' powers.
