If you've got some boarders, get them in the tiny weapon compartments to wreck some shit.
Note that you should NOT kill the entire crew EVER. That makes the shit enter AI-mode with self-repair.
Cloaking helps when the boss does it's special attack.
Having Defense II drones helps immensely during the second fight
