There's nothing inherently well with properly made 3D models, although they work better in some genres and worse in others. The same goes for 2D.
There are two issues with the mindset of people making both 2D and 3D graphics though.
With 2D, modern devs often think that spriting and making graphics such as the one in OP isn't a matter of making them look as good as say, Castlevania, and end up making them look like shitty MS paint emulations of Atari games.
While with 3D, the standard has either been raised too high in a specific genre (e.g. Crysis) for every game to look good with it or it simply doesn't work as well in that genre.

Like certain animations and effects can look cooler and more refined using pixels without causing technical problems (i.e FPS drop). You can add more effects and sprites to make certain things look a lot better and visually appealing.

You also don't have to worry about rendering 3D shapes at long distances because of how sprites and pixels are so it saves optimization to an extent.

Anime really declined since the rise of digital coloring.
Pretty much every anime I've seen for the past few seasons has either used Clip Studio assets in the backgrounds (desks, powerlines, etc) or some form of CGI when they get lazy (especially with vehicles). The better uses of CGI are when they at least rotoscope/put a filter over it, but it's still obvious as fuck and super out of place.
Hell, my favorite anime in the past couple years, Boku no Hero, even does this shit. It's got some beautiful animation, but even it's not safe from the cancer infecting modern anime.
You can see things like CGI or generic assets in older animes, but it was very uncommon. Only examples I can think of are a couple scenes in Cowboy Bebop (the anime has aged fantastically, but those couple of scenes have not).

old 3D games are full of examples, because photorealism was pretty much out of reach (not that plenty didn't try anyway). i'm not really a fan of WoW, but i seem to remember it having quite a painterly style to it. megaman legends 1+2 are a perfect execution of 2D anime style in 3D. you already mentioned guilty gear, which also did it really well. it's not that it can't be done, it's that developers aren't trying because so many gamebuyers are retards who want """GOOD GRAPHICS""" (realism).
