What are some games that REALLY make you think?

Alundra.

Easily some of the most difficult puzzles I've encountered in any game, but they are always fair. Great ALTTP clone for PS1, although that isn't doing it justice.

999 only REALLY makes you think about how to make sense of that convoluted plot. I mean I love the game(s) but it's not deep

I just noticed that Junpei's arm and Lotus' torso are both really weird looking. June's upper hand's kind of weird too.

maybe I'm a dumbass but I really didn't enjoy running around that island solving a million variations of the same puzzle and looking for connect-the-dot patterns in the environments

Warcraft 3 as a kid. When you have to purge the village with Arthas, it really made me wonder if it was an evil action or not.
