They never disconected. The network just told them to pretend they were and then act out their experiments to their logical conclusion. The network realised it could just kill its enemy but it needs an enemy so it decided to waste its time making up all kinds of useless side tasks to hold off on killing all the androids.

The depressing part was how the game was structured. If you finish an area with 2B, it should have immediately switched to 9S for the hacking/bullethell portions. It would be slow and boring, but that is the result regardless.
