One of Olimar's trophy entries mentions that he's the only character that's at their actual size, I think. So, they're both small, but Ganondorf is to a smaller scale.

Both. Jigglypuff (along with Pikachu, Kirby, Olimar, etc) all had MAJOR size-increases relative to other Pokemon and human characters, meanwhile Ganondorf (while his size often changes, like Bowser) isn't quite as towering in Smash as he is in Zelda.
