I think Chrono Trigger wasn't made to be the best, but to be like an homage to RPG's, since it included so many legends in the making of.

They were like "Hey, what if we get all these people together and see if we can make game?"

Most certainly.

Other contenders that come close are FF6 and Lufia 2, but both are plagued with loads of programing errors, many of which you'll encounter even in standard gameplay.
Many will also praise Terranigma, particularly for the stellar conclusion to it's story, while not a personal favorite, it is pretty high up quality wise.
Same deal with Seiken Densetsu 3.
Dragon Quest 5 and 6 are also very good but the series was already becoming "comfort food" even during that era in terms of it's familiarity and predictability. Earthbound is mechanically a DQ game, but generally gets more love than the actual DQ games because it was fresh.
Super Mario RPG is great, I was going to downplay it but then I couldn't actually think of anything negative off the top of my head.

Then there's a bunch of experimental RPGs by Square and others that just lack a little bit of polish in some department that keeps them from obtaining that level of overall quality.
Live a Live is content light, feels like a prototype more than a full game.
Treasure of the Rundras has some questionable level/map design and odd pacing.
Treasure Hunter G tried to hard to implement new mechanics for things that weren't broken. Like how shops work with you garbing items off shelves and bringing them to the cashier to pay for them instead of just a menu.
Romancing SaGa severely lacks direction, much to the dismay of the average player, though this is also considered one of it's charm points by series fans.
Star Ocean was probably just before it's time, the tech wasn't quite there to support what the devs had envisioned for the game. they got it all right in the sequel, but that's a Playstation game and so not a contender for best SNES RPG.

Metal Max Returns is great, but not if players are expecting a central narrative in their RPG. I really enjoyed it in the same way as the WoR in FF6, but I also recognize that it's not a game to recommend to absolutely everyone.

I would really like to play Metal Max 2, but I've been told to just play ReLoaded instead. However, that's not fully translated, so I don't have an opinion on it yet.

Uncharted Waters: New Horizons is a cool simulation game in the same way that the Romance of the Three Kingdoms games are cool, just it's about seafaring instead of about unifying China, However that depth can be a real chore to actually play through as it's easy to get bogged down in minutia.

Lastly, I don't know what universe you're from where Mystic Arc can hold a candle to Chrono Trigger, but it clearly isn't the same one the rest of us are from.

Since all attack target spaces, and not characters, you can anticipate a move during it's windup time and move your character out of the way on their turn.
Course, if you stood still and just attacked, your move would come out faster so there's a trade off.

ReLoaded is indeed the definitive version, it fixes a lot of things and adds all the new mechanics the series used in Saga or MM3, Kadokura also did a great job on remixing the music, so yeah, there's not many reasons to play the SNES original, which is also clunkier than Returns

Mystic Ark has a far better scenario, better music, better pace that isn't brought down by cliched character arcs and many other things like puzzles, the graphics are also really good and so is the art direction in general.
You might not like that the characters never speak nor have any story besides their introduction and throwbacks to earlier games of the series, but the game makes it very clear it's character driven.

So yeah, to me it doesn't just hold a candle, it pretty much surpasses it on most points.

Lufia 2 is probably, mechanically speaking, the most interesting and best developed. The combat system, the puzzles, etc. Awesome. Absolutely a must-play for anyone who likes oldschool JRPG's.

FF6 probably takes the cake for writing and character development... just a really memorable cast, lots of great little twists and turns and reveals in the story. And for pure style, yeah, it's gotta be Chrono.

Something I remembered on replaying it was that they did the battle scenes right on the map, instead of cutting away to a separate battle screen. That was an awesome development, which square then proceeded to forget about again for the next bunch of games. Weird.

Here's the deal man. The DS version actually fucks up the color palette. No one ever talks about this. But everything is skewed more yellow and brown and piss colored. The palette looks objectively worse.
Also, the DS's top screen, where the game is mainly displayed, has a slightly smaller vertical resolution then the SNES. The DS's resolution is 256×192, while the SNES's resolution is 256x224. Making a 32 pixel difference. Practically speaking, that's nearly the height of a basic character sprite. Pretty significant difference, imo.

The cutscenes, while nice, aren't worth it. The game ends up playing the anime cutscene, and then the in-game cutscene anyway. So you watch both, which is just retarded. Also, they can't account for your party configuration, so one or two characters are always absent from cutscenes. They don't add any more than what you see in game either. It's just a prettier version of what you already see.

The bonus content they added to the DS, is all trash. You can tell they only did it out of obligation to give the port some kind of value. But none of it is fun.

The Playstation version has crappy load times. Forcing you to wait 3-5 seconds to start every battle. And 3-5 seconds to open up the menu. And 5-10 seconds to save a game. Altogether, you'll probably end up spending a couple hours waiting for the game to transition.

The best way to experience the game outside of the original hardware, is the the SNES rom, on the SNES9X emulator. And then watching the ending cutscene on youtube after you finish the game. Because the ending cutscene is actually unique, and adds something to the story.
