Big Boss wanted to create a free state of soldiers who were their own leaders and their own citizens. He had misinterpreted The Boss' dream, and believed that the path needed to be taken to prevent a soldier from being abused "for the good of the nation" was to make that soldier head that nation. It's why he was so determined to get a Metal Gear and access to nuclear weaponry, so that he would be considered a recognizable world power, and therefore could have a presence in global affairs.
It means that Big Boss wasn't exactly the good guy.

Luckily the games give you plenty points of view so you can't completely say: these are the good guys and these are the bad guys.
