But the problem is the game has to blaze new trails. Super Metroid is practically a remake of metroid that's arranged as a sequel. You fight ridley, kraid, and motherbrain on zebes even though you already killed them all. But it works, because you understand that saving the princess 50 times isn't supposed to be taken seriously even though it has an official chronology.

Zelda had the perfect escape from this problem though. It was just rearrangements of similar stories or characters, like real oral legends. Then they had to go and release that timeline that tried to glue it all together and they ruined it.

In Other M you have access to your entire arsenal but have to wait for scripted sequences to use even the most benign of abilities and you as the player have to believe that Samus is being willfully retarded. No, it has core problems with the game design. Besides the stupid restrictions put on them, Team Ninja just doesn't have the eye for action they did under Itagaki. Ninja Gaiden 3 (even Razor's Edge version) shows how far off track they were, and Other M reinforces that. They're probably a lot better now, but at the time they were a studio that didn't quite know what made their previous action games so beloved. While every movement in Other M should have been a joy, it instead all felt like a chore.

The whole authorization system reminds me of why I hated Leon's campaign in RE6. It's just a series of "you know what you need, but you can't have it until the game says you can" bullshit. In RE6 it was things like dead bodies on the floor. You can shoot them in the face, stab them, no reaction. But the moment you come back that way? Oh, it was a zombie THE WHOLE TIME! Or when you see an obvious metal detector early on. You look for a switch, you try to shoot out the light, you click on everything... the game wants you to walk though. You do so, it goes off, of course, and then Leon says something like "should have known better...". Fuck you, asshole, I DID KNOW BETTER.

I'd say it's just asset crunch. In the original Metroid manual it shows a bunch of aliens on the Galactic Federation page and they were only taking the Metroids to Earth because of a nearby lab. The comic (that was comissioned by the developer who retconned it later anyway) also displays a mostly alien Federation where Humans are simply a very proactive member.
The only reason the way I see it that the games have nothing but Human feddies is because they couldn't be fucked to design and build a bunch of alien models.

That or the dev teams knew fuckall about the lore and the directors didn't care. I mean it's not like important lore is added after the fact in this series, like Samus being raised by Chozo originating in a dev magazine interview after Metroid...

There's nothing rational about Samus risking death because she lacks permission for her most basic abilities which couldn't possibly impact anyone negatively to boot. Even real soldiers don't do that, no matter how loyal. There's nothing stopping her from breaking the rules and doing things her way like she has done countless times. She left the military for a reason after all.
