Ok, this will get a bit complicated, but you have a couple of points you can jump in: from the beginning if you care more about the setting, or at the G.U. trilogy if you want to get to the better games faster. Just don't half ass it and flip-flop between what you want, while keeping the general chronology in mind and you should be good.

If you want to go chronologically (both plot and release), start at .hack/SIGN (the first anime). It's got some awesome music and the lore behind the games is pretty good if you care about that. From there, play the original game quadrilogy (Infection > Mutation > Outbreak > Quarantine, or IMOQ for short). Each game has a data flag that leads to the next, transferring your stats, inventory, etc from one game to the next which is pretty neat for a PS2 series, though the gameplay is kinda slow. About midway through each game, you can watch each of the 4 eps of .hack/Liminality which takes place a little before/during the events of IMOQ and you can find easter eggs/extra setting fluff in each episode (there was a disc containing one episode in each game).

After that comes the .hack/G.U. trilogy, which is getting a remake soon™. You may want to wait til that comes out, because it's supposedly going to have some nice QOL changes, but you don't necessarily have to wait.

This is the super bare minimum of stuff if you want to test the waters. You can find a better timeline of stuff with google, but if you want the games, this is what you do.

No prob. There's a LOT more to the series, but this is just baseline for the games. The mangas/novels vary in quality, but the games and SIGN are pretty solid for plot and characterization. You'll see a good number of the same major movers and shakers in multiple series, so try to keep track of characters. Additionally, the animes are not about action so be prepared for that. If you want to go full immersion from start to finish, I can probably whip up a spoiler-free flowchart for that. Personally, I really like the series as a whole and I'm ecstatic that it's making a comeback in the near future.

Many such cases. They're not approaching you with a ball gag and chains asking to be beaten and restrained, they're trying to make you fuck off. Self defense is one thing, going out of your way to beat them into submission to use them as tools and gladiators is another. As someone pointed out, there's really no way to handle this hypocrisy beyond asserting that the pokemon are happy this way since calling into question whether or not the player is a monster for playing the game as intended is above the broader philosophical target for a children's game. But it was still disappointing that it got swept under the rug.
