1)Nintendo sells lots and lots of games. A third to half of all games sold on their systems are first party, which means Nintendo pockets everything aside from the retailer's cut.
2) Nintendo works with less powerful hardware, which means less details in terms of assets, which means significantly less work. Despite this, they sell their games for full price.
Back in Q3 of last year they had like a 37% profit margin, which is absolute insanity.
