Story usually boils down to

but the Prime games have scan logs for a ton of civilizations' histories, information on flora and fauna, Space Pirate logs, and so forth. It's a lot of side content that doesn't get in the way of the rest of the game, and while there aren't really a lot of super-deep implications to it (other than the Prime's origins) it's still a lot of content that helps flesh out the world.

can we take a second to appreciate the genius ruse in super metroid?
Imagine being a fan of the original metroid, exploring through kraid's lair, killing fake kraid and then the real kraid.
You play super metroid, encounter this kraid with great graphics, kill him, not a big issue. A few rooms later you're greeted with a fucking massive kraid two screens tall. Zeromission babbies will never know this level of hype.

Super Metroid does a lot of really cool things with the map and bosses from the NES game.

Connecting the games opening area to Old Tourian, putting the ruins of the final battle in the games opening, connecting the old Brinstar to new Brintar via power bomb walls, hiding secrets in returning locations that can only be acquired with Super Metroids new abilities, everything with Kraid. The games brilliant in how it plays with the expectations of and tosses fanservice to veterans of the original.

It's a shame that Zero Mission changed some of those things. Even basic stuff like the coloration of Brinstar being made more natural and vibrant in Zero Mission lessens the wow factor when you revisit it in Super.

Personally in Prime 1 and 2 I reached a point where I had like 80% of the world unlocked and the game just stopped giving me any kind of directions.
I think I got into the dark world in 2, found some of those red orb key things, and then never again received even the slightest hint.

Not to be a babby complainer who wants linear games but I mean c'mon, the world was fuckhuge at that point, at least tell me what region of the map to be exploring.
Which is weird, because I distinctly remember playing Prime 1, getting lost and not knowing what to do for like two hours, and then randomly the game just told me where the gravity suit was.

I'll say this though, you'll want to at least try to go into the prime games without knowing about the lore/plot depicted in the scan logs. Retro wanted to put a narrative of some sorts into them, but knew and respected that metroid was about isolation, minimalistic narrative, and exploration, so they split the lore/plot/narrative/whatever-the-hell-you'll-call-it into "scan logs" so that the story is it's own collectible that you piece together yourself. It's super satisfying, at least to a hardcore metroid fan anyway.

Also there's this guy who looks like a fuzzy rhino (but he's big and fat in Zero Mission) and a purple dragon who can't die through a combination of magic space weed and tubes. You kill the jellyfish and the brain and then get the fuck out before shit blows up
If you're playing Zero Mission, your suit breaks and you gotta play discount Metal Gear for a bit with a sexy blue latex outfit before you find a new one. Then you fight a robot and more shit blows up

Okay, so we found the planet where those jellyfish things came from, and now Samus has to hunt them to extinction because we need to milk the Alien series some more. There's more leftovers from the space birds to help you, and it turns out the jellyfish can turn into dinosaurs. Then you kill the queen dinosaur and watch a jellyfish hatch and think Samus is its mom or something, so she takes it and leaves to find the nearest pet store to dump the little shit cause fuck being a responsible adult, I kill shit for a living
