I think I make a distinction between ARMS and Metroid Prime controls here. The analog controls in ARMS are worse primarily because they designed the ability to move the character and the punches around the motion controls for ARMS, which causes problems with analog needing a way to move both at the same time. They probably could've done better, I think, but I also don't think the non-motion controls are handicapped for any other reason than the game having more controllable bits than the controller can really handle with just the now standard button/stick layout.
But with Metroid, unless they do something really nutty, we're essentially just discussing gyro aiming versus right thumbstick aiming. Gyro's pretty much always going to be easier to get more fine control with than the stick. I suppose if they base the difficulty of free aiming on that, it might gimp the stick, but Prime also made heavy use of lock ons when aiming during hectic situations was important. I don't really see it having the same problem as ARMS.
