If the level is linear who cares
If you knock out a guard in an area you have to fuck around with. You'll either be gone or able to knock him out easily before you leave
If you gotta come back to the area you can knock em out

They don't wake up on their own and the patrol routes in the DX games never overlap that much to a point where other enemies stumble on unconscious ones. I've never had trouble with dudes being woken up.
