I always found it interesting that Lara had her belly button pierced in this picture. She is never shown having that piercing ever again in the entire series, but for some reason they decided to give it to her in this single picture for Tomb Raider III.

Agreed. It was still a new fashion sense at the time. Plus nerdy video game designers probably weren't all that savvy with women or fashion back then. It's a shame such a fashion statement wasn't reflected more in the entertainment industry during that decade, but I can understand why it didn't happen. Belly button piercings are still popular though, and they have been popping up in a lot of video games in the last decade.

A few games with character customization offer unique piercings for female avatars. APB comes to mind off the top of my head. The female protagonist in the Onechanbara series has her belly button pierced, though I think that might have only been for one of the games in the series. Sylvanas Windrunner from the Warcraft series seems to have her belly button pierced sometimes but not all the time. I've also noticed navel tattoos here and there, either in concept art or in the game itself.
