Kojima was never Vice President of Konami, he was Vice President of Game Development. That means he helped oversee matter of the game development side of the company, and I imagine it was much more a symbolic position then anything since he still directed his own titles.
Plus, the CEO of Konami died right in the middle of TPP's production, and he was a known Kojima supporter in the company, his son took over and he is known for not feeling console gaming as a very profitable avenue for the company, this was obviously a move to cut costs.
