Because he's blind. We can tell this because Yoshi does not eat things on his own unless they are fruit pushed up against his nose. Mario has to punch him on the back of the head so that he knows when to eat. Yoshi runs away not because he is stuck by enemies, but because Mario is knocked off suddenly and Yoshi is lost in darkness. Mario probably tells Yoshi when he is jumping off with a button input, that's why Yoshi doesn't run during those times.
