Depends.
If you want to use the original magic system, then use a patched NES version (there's also a mod on romhacking.com that seemingly restores the magic system, but I haven't tried it)
If you want to use the more modern mana system and want more content, play the PSP version, as that's the most complete version.

Load times, no bonus dungeons, but it does have a difficulty setting. Every port from the GBA version onwards locks the game into the PS1 version's easy equivalent.

What is the magic system like on origins?

Origins is based on the original magic system. Every version starting from the GBA version replaces the "charge" system with a traditional mana system. To compensate, bosses and enemies were buffed so magic isn't quite as effective.
As I said before, there is a patch to restore the original magic system for the GBA version, but I have yet to try it.
