Items are items.
Mana are the currency you use in the Dark Assembly and for skills.

Innocents and the Item World altogether are things you can ignore entirely until postgame. Don't let yourself be overwhelmed. If anything, taking advantage of the item world makes the main story boringly easy and it's not as fun.

I'm also new to the game and trying to figure stuff out as well. Only thing I want to know is that is there an easier way to add/remove innocents to equipped items? There's so many menus in the game that managing party gear is a bit annoying. I couldn't figure out a way to equip innocents without removing a weapon first. Also does it matter what the innocent is attached to?

Metallia and Salvatore for farming Stat Serums, Raspberyl for raising Innocents faster, Adell for having the highest single target damage in the game by quite a lot, Zetta for being able to use more units, etc
