There are plenty of reasons to kill him anon. First and foremost, if you are doing a brotherhood run, Elder Maxson orders you to kill him. If your character hates synths and wants to destroy the institute, the only good synth is a dead synth. If the tides were turned, do you think he'd spare you? Probably not, especially if he was ordered to kill you by the Elder himself. He certainly wouldn't hesitate to kill any other brotherhood soldier he was ordered too, especially if they were a synth. He even commends you on your decision to kill him, and doesn't put up a fight. Most importantly, the execution is symbolic. It shows the brotherhood is united in this fight, and even if the institute infiltrates their ranks, they are willing to purge them should the need arise. If you weasel your way out of killing him, it proves you're a weak link who can't really be trusted to do what you're ordered to do. It's a cowards way out, just like Danse living in hiding from that point on. He's living a cowards life, not facing the actual problems at hand but running from them.

I'm not sure what the brotherhood would do with Nick. If you take him to the airport or the prydwen they seem to dislike him, but it's not like he's ever assaulted or forcibly removed from the place. It's obvious he's a synth though, and he hates the institute as much as the brotherhood does, so maybe they'd be willing to look the other way in his case.

As for CVRIE, I don't think the brotherhood cares so much about robots like her. They use Mr Handys and shit all the time, so I don't think those are as big of a problem. I'm sure they'd nab her and put her to work for them (I could see them using her as a scribe or something, which she probably wouldn't mind that much really) but I doubt they'd destroy her.

Complaining that stat upgrades to guns don't have visual changes, I mean, I don't really see the big deal. It doesn't really make sense to add "warpaint" or "grime/dirt" to your characters face before you leave the vault. I mean, I guess unless you're trying to roleplay as Pigpen or something. I agree the weapon variety is shit, and animations are shit (tons of clipping and bugs and stuff) but it doesn't make the game unplayable, just makes you think about what they could have done instead.

The drug addicted lady being in a wheelchair or in a hover chair thing is pretty autistic too, I mean, she's not even a main character or anything. Once you leave sanctuary you never see her again unless you return. Would it really have been worth the effort for some bullshit fortune teller? Not really.

The first quest is dumb, makes no sense that you would just rush into full on battle with crazy raider when, to your character, the world was fine what felt like 10 minutes ago. I guess if you play as the guy, with a military background, it kinda makes sense he'd jump into action. But the girl was a lawyer, I doubt she'd grab a gun and start popping people right after what she went through.

That racetrack was fixed from the beginning, it would make no sense to be able to bet on it. The combat zone was taken over by raiders, it's not like how it used to be. I do wish there was a way to befriend the raiders kinda like you could in New Vegas though.

Postwar shit in untouched ruins is lame, but it's not inconceivable to think some people made it into those areas at some point after the war to store stuff but never came back. Mostly it's just laziness on bethesda's part though.

Shit being everywhere isn't a huge deal to me. There's no way to move fucking cars out of the road since there's no heavy machinery.

The no visual change, I understand, but I just feel that they could have removed the ones that don't change anything visually and left the guns a little more defined. Drug lady, sure it's a minor character, but they clearly spent time on all the minutemen survivors and thought they were interesting enough to make them the first people you're "supposed" to meet after waking up. You do need to keep in mind that Fallout is meant to be kind of silly, especially when it comes to science. I mean, why would manufacturers in America make Mr. Handys which routinely malfunctioned and killed their owners? Why would people continue buying them? Why would Vault-tec build so many vaults with absolutely retarded experiments? A lot of it seems stupid to us but in the fallout universe it's perfectly reasonable. Experiments with FEV even before the vaults were built yielded fuck all results, so why put that shit in vaults anyway? For science, of course!

Just keep in mind that many small issues can pile together into one big issue.

I too can still find enjoyment out of Fallout 4, it is by no means a /bad/ game, but I frequently encounter issues while playing the game that annoy me. Like the exit cutscene not initiating on the vertibird, and then watching helplessly as it takes off, flies for a bit, then decides to drop my character out of it, which results in my character falling to his death.
