I've only played a few FF games and I realize they don't have the best gameplay so they may not be representative of the genre. What are some good rpgs with less hamfisted story and characters?

Depends what you are really looking for. You can get a wide variety of approaches to the genre.
Mario and Luigi Super Star Saga is good, thought you have to do timed button presses for both offensive and defensive skills. Chrono Trigger is a safe game to play since it is pretty solid.

You could also look into srpgs, that's a whole kettle of fish all on its own.
