It's an easy fix too.
>Reveal that Venom Snake isn't Big Boss early in the game.
>Point out throughout the game that all the things that would need to happen for any of this to work are a bit absurd
>Have more hallucinations and shit, including a rematch with The Boss. Imply that Skullface may or may not even exist in the first place

This would allow you to inter-prate the ending however you want. You don't want to retcon the idea of being two Big Bosses? You don't have to, as now his lust for revenge has literally driven him mad. Don't believe that Big Boss from Peace Walker would turn so evil so fast? Now you can believe that he wasn't, and him sending Solid Snake on the mission to Outer Heaven was an attempt to destroy the evil Big Boss, with The Patriots sending Snake after him in MGS2. Want to believe the MGSV story about both men being Big Boss? You can still do that. This would give it the same kind of open ended ending that made MGS2's storyline impactful, without MGS4 there to decide what interpretation happened.
