The Hero ending has Sonic winning the race duel with Shadow and blowing up the cannon with the fake emerald, while the Dark ending has Shadow holding Sonic off long enough for Eggman to get the real one in there and activate Gerald's contingency program. The Last Story starts from where the Dark ending left off, and the cannon ISN'T blown up, making the Dark ending the canon one out of the two.

I liked the first Adventure game in the sense that it not only showed different parts of the story depending on the character you chose, but scenes that intertwine would play a little differently showing how each character interpreted it. Pretty much this. I don't understand why people have a hard time wrapping their heads around how Sonic was seemingly able to copy a move effortlessly just by watching Shadow do it, when he has had previous experience with several types of chaos emeralds in the past.

This also brings up another issue people have with SA2 concerning the military mistaking Sonic with Shadow. When Sonic goes Super he changes yellow with red eyes. Who's to say they wouldn't think Sonic could also change black as well? Thus the mix up between the two.
