Code execution is granted earlier in the boot process (basically at the start). It's all under the hood stuff, which you wouldn't notice except for it booting like 1 second faster now

The main benefit is that a9lh/emunand support for luma3ds has ended. So eventually if there's a fw update that kills it and there's some game that (for some reason) requires the latest fw to run, then you'd need to update to it at that point

Granted neither of those things are particularly likely scenarios, some people just like having things that are better even if the difference is inperceivable. It's an autism thing

I believe you can remove the NNID during the hacking process where you can then make a new one afterwards but I'm not 100% sure and I think it depends on the method you use. With that said, I can't stress how incredibly unlikely it is for Ninty to figure out you got these free games. It's understandable that you might be worried about the consequences though. If it's any consolation, you don't HAVE to connect to Freeshop, you can manually download the games from a PC and then transfer it to the 3DS without ever even using Nintendo's servers.

The deepest games in the series are Thracia 776 and Conquest.
I really don't recommend starting out with either of them, though. They're meant for people who are experts in the series.
It's well documented online about what games are best to start with, so I won't go into detail. Just look up where to start with the series if you ever want to try it.

I played both, unfortunately there are no dungeons or puzzles there are just open fields where you find some common FF enemies to kill and get stuff from them, there are no races but instead many FF jobs, dragoon, time mage, monk etc you can have custom skills and recuit monsters so you can have your very own malboro to fuck around with status effects, the main point is to go and kill eidolons.
