The official reason was that, if given the green tunic early on, a lot of players wouldn't want to switch from it and use other clothes.
Which is why you can still get them but it requires beating all shrines first.

Linkle is actually pretty good, Crossbows cower a wide area 360 degrees around her and has a high rate of fire which means she completely melts shit like EVERYTHING DIES IN 1 HIT missions.
