You can now go to either AAI or AJ, it doesn't really matter. Most people play in release order (trilogy -> AJ -> AAI1 + 2 -> DD -> SoJ) and you can play Layton vs Wright and DGS anywhere you want in there

Takumi based the series partially on Columbo, and it's always supposed to be more of a howcatchem than a whodunit. There's a few cases that aren't, but that's the general rule.

JFA is nearly universally considered the worst game in the series, dunno what you're talking about. Nearly everyone agrees that everything in JFA except for the final case (which is one of the best) is the worst in the series. AJ is pretty engaging and fun, but they should have either made it a Phoenix story or had the balls to completely cut him out and make it Apollo focused. Instead you get Phoenix as this sudden genius mastermind chess master for one game, leaving Apollo underdeveloped and hard for the audience to latch onto. They tried to rectify this in DD and SOJ but it was too late. They did the same shit with Athena in DD too, which is why she took such a backseat in SOJ.

Penny Nichols isn't recent though. Also, they reveal Florent L'Belle as the killer in DD's second case, Aristotle Means seemed pretty obvious to me, especially with the "Ends justifies the means thing", Ga'ran became pretty obvious, and Roger Retinz applies to "big dude with 'airtight' alibi".

Honestly, I still don't like Kay too much. She's much more tolerable than AAI1 but that's not saying much. Her Little Thief gimmick is still enjoyable more than just Mai tagging in or Trucy. Case 4 was pretty complicated. But the end to it was definitely satisfying and made me appreciate Kay more.
