I think it's pretty obvious with that new multiplayer horde mode that there's some kind of renewed energy crisis happening that goes beyond both octarians and squids. Perhaps the zapfish are dieing out or there just aren't enough. In that new trailer inkopolis was looking pretty run down itself compared to the first game.

What probably happened is the new threat of these other sea creatures showed up and started attacking the octarians, and gramps and callie made the decision to free octavio and help his people.

Marie being a clueless idiot decides to recruit somebody to "save" her sister and ends up finding out callie/gramps are with the octarians. She'll immediately assume betrayal and/or go through emotional crisis. When you manage to fight your way to octavio the new sea creatures will show up and you end up fighting with him/callie to defend yourselves. Then the rest of the game is clearing the new fucks out of the octarian underground.
