How is Futaba a Mary Sue? She was the first one to give up and wanted to reveal themselves in that one cutscene. And she failed to completely eliminate Medjed. And she was found out to be a PT by Sojiro because she foolishly kept the calling card. And she couldn't get revenge on her mom by her own hands, she can't even fuckng fight with you. Later on she failed to protect Sojiro on her own and asked you to do it, just by yourself with no other party members. Also her confidant was literally about how big of a failure she was.

In Makoto's case, even though the game forces you on her. She did need help from the group to take on Kaneshiro, so she's not a complete Mary Sue.
