What made Niko such a good GTA protagonist?

It also helped that the narrative was darker and more mature than the usual outlandish stories of other GTAs.

His bowling skills

He had more depth than probably any other GTA protag, in terms of personality.

Tommy = wants to be Scarface kingpin.
CJ = wants to live the good life (minor elements of family in there).
Trevor = crazy.
Michael = wants to relive bank robber life.
Franklin = wants to get rich.

Then you had Niko who was a war veteran seeking a better life in America, wanting to escape his violent past and country, then either succumbing to or rising above the greed and corruption he found. Dealing with his wartime killing, juggling the personality of a cold and heartless murderer or a gentle and kindhearted ordinary guy. He lives for revenge, then realizes how self-destructive it is, and either falls into it or again stands triumphant.

He's probably the most "good morality" GTA protag as well.

But now they gave him an actual backstory but that's as far as it goes

You can play him as a pretty decent guy. I liked GTA IV a lot for giving you actual choices on how to play Niko at many points, much better than the III/VC/SA way of just forcing you to go along with anything anyone told you to do.
