It's because they used mocap and the actors are almost always Japanese.

I do think it's dumb that they consider the FMVs the canon visual style though, pretty much every player is going to associate Tidus/Yuna/etc with their in-game models because that's what you're staring at for 99.99% of the game. The movies are more awkward than anything.
