You can be plenty smart and crumble under pressure. A kid's mom dies, at 12 or 13, and she's immediately bombarded in this fragile state with the bomb that her mother killed herself because of her. It *did* look like she jumped or hobbled in front of that car, so that paired with the suicide note does seem like it might have been suicide, why though? She's told it's her many times and "proof" is thrown in her face. She was ameliorated but not cured correct, when she was given the information to find out that her mother was killed she put pieces together like you wanted her to, but now suddenly you don't like that.
She carries normal conversations with a select few people, she still flusters at new people and she can still get pushed out of her comfort zone pretty easily.
Only spitting in comments from the sidelines but having a hard time being front and center of the conversation is pretty common for people who aren't used to having friends. There's nothing saying she didn't interact in much the same manner on forums or the like.
Mary Sue does not mean important to the story, the term you're looking for is Macguffin. A sue is flawless and loved by all.

She had a feeling it was a lie, not proof. You can't know what other people think for certain and her mother almost certainly had a tough time of it. It's not hard to imagine that she was a burden and she was getting proof thrown into her face and she literally witnessed it herself. She had no real way to justify why her mother would commit suicide except for the reason being thrown in her face by the adults around her. When you're a 13 year old who lost the only support in your life and several adults and your family tells you something, you're going to at least think about it when you have no other explanation available to you.
It did have a base, she knows about the changes of heart and so she can put it together as is seen in her scene with her shadow as soon as she stops hiding from thinking about hard times.
The theives were who I meant when I said a select few. Maybe her being ok around other people to an extent so long as she had a safety net of people she trusts around her was too much, but it wouldn't be by a lot, it's when you're thrust alone into things that you freak out.
Online conversation alone isn't a replacement, but she's talked to people before with her mother and her almost friend, she just isn't good at it, so random quips here and there, and a reliance on memes isn't exactly that out there.
The game fellates basically all the theives, I was more talking about the lack of flaws and that importance to the plot has zip to do with being a Sue.

Game also doesn't treat her like she's got flaws. Thieves are all good with her, they don't even poke fun at her. Ryuji gets shit on for being dumb, Morgana for being useless, Yusuke for being autistic, Ann for being gullible and Futaba for? She's like makoto as far as what the game considers flaws.
