The Forest King was originally in a larger body, one of those giant-armed ones, and established a kingdom.
Eventually, people in his kingdom started falling into disrepair, so he gave away parts of his body to fix them until eventually he died.
They took a backup of his memories and put them in that baby in the hopes that he would grow up.
A2 killed him just because he was the leader of a group of machines, and she was out to kill machines since they killed all her friends.

The leader of the cult was a robot named Kierkegaard, named after a VERY devout Christian philosopher.
Kierkegaard (the real guy) believed that God was the way to become what you're supposed to be, that's how you find purpose.

Eventually the leader of the cult died for whatever reason (or may have been dead all along really), and the cult decided that what they were "supposed to be" was dead.
A lot of Automata is about people deciding to be something and dedicating to it even if it's an awful idea, that's why so many characters commit suicide. They fail their purpose, or in this case they find that death IS their purpose.
