Because murdering innocents is still an evil act, even if its done pragmatically. Uther wouldn't have sanctioned it even had he known the entirety of the situation. Fate of the Dragon, if you use a official unit who has a high enough ranking he can use betrayal on other enemy warriors, magicians and officials to come to your side if their loyalty is low enough. The only way for them to prevent this is if they are given a government position and a large sum of gold.
