I really want to enjoy EO, but I really don't know what you're supposed to do with skills.
How do you know which ones are trash and which ones aren't? I can't even tell if I should be leveling skills or just put single points in them and move on.

The funny thing is that warp maps are (relatively) easier in EO since you're making your own stuff rather than auto-mapping. So you just put a different marker over each teleporter pair.

Skills are easy. Just choose whatever you see fit for your build. You have active skills (usable) and passive ones (always active like stat boosts). If you're too scared to give it a try and think strategically, you can find builds online.
