Skyrim. I like how balanced all the schools are, all spells are useful in their own way in every situation and the magic system isn't unnecessarily complex like Wizardry and the other TES titles. Playing as a mage is an extremely rich experience, especially on Legendary difficulty, where you will be forced to make a very strategic use of your spells if you want to survive

If you want solid MMO stuff in a more involved single player experience, Dragon's Dogma is pretty solid

One word of advice though, spend your first few levels as the same melee class as your pawn so you can properly train it to meatshield, mage-trained pawns just run around like headless chickens because they follow your tendency to run away and nuke from afar.

Ever since Skyrim came out, the only thing I've been able to play is Khajiit, because it doesn't feel natural to hide in high places as any other race. Climbing a tall rock or bookshelf while spamming fire is pretty much my whole "legendary" strategy.

You can reduce mana costs to zero for one school. If you do Enchanting Potions - Alchemy Enchantement shenagigas, you can reduce two and cast them for free.
This killed the game for me desu. My build got too OP and it became too easy to stunlock everyone including Alduin with endgame nuke spells while running in 99% damage reduction mage armor, to the point when it stopped being fun.

Are there any games where the use of magic is something that you really have to study and figure out?
I don't mean that in terms of minmaxing and comparing stats and magic builds, but actually not knowing exactly what a spell does. Having to decode old scrolls, learn about different deities and how to deal with them, read texts in-game to get clues on how to properly perform an incantation, make sacrifices in order to use powerful magic, etc.
The only game that even attempts to do this is Nethack, and even that is pretty lackluster once you learn the tricks to identify things.

Magicka has a thing when the spellcasting skill actually depends on you. To cast a spell you need to memorize the combination for it and type it reasonably fast. If you fuck it up, chances are you're going to blow yourself up.
Lichdom has crafting/building thing when you minmax your spells when crafting and put them into a combos (crowd control, then debuf, build up damage and then unleash it)
There's also a game when you cast spells by screaming them into a mic, sounds fun, but I haven't played it. In Verbis something I think it's called.

The only things I can think of that come somewhat close is Thaumcraft, or Lost Magic, though they're not full on magical scholar like you're thinking.
In Lost Magic, you've gotta find out what certain combinations of magical runes do for yourself.
In Thaumcraft, you've got a minigame for research before you can unlock the thing to make, although you play more in the role of an artificer of magical items rather than strictly being a wizard. That said you certainly are consorting with powers you really ought not to, eventually.
I suppose Ars Magica has a certain crafting system for making spells but that's kinda finnicky and doesn't actually have anything to do with deities or in-game texts, it's just a make-a-spell system.

Warning, Thaumcraft and Ars Magica are Minecraft mods, and come with the limitations an expectations of that game. Thaumcraft is genuinely fantastic though and I have found myself completely unable to play the game without it.
Lost Magic is an old DS game where you draw runes in a certain order for certain effects.
All examples I've made are really simple.Even though meme culture here dictates that you should dislike Minecraft, Thaumcraft really is that good to me. It's got a "magical madness" system for when you start delving into the weirder shit in the mod, that'll start off benign enough with shit like making darkness creep into the edges of your vision while you hear heavy breathing and heartbeat, or typing in a message that says "You could swear you heard something" to a swarm of Mind Spiders coming in to freak you out, messages going "You feel like you are being watched. Maybe you should stop.", or a goddamn guardian of the dark arts causing fog to roll in and haunting your base 'til you kill it.

Thaumcraft is so damn good that every major revision of the mod (of which everyone with a serious number change is typically pretty fucking different) has had dozens of add-on mods made by other people.
I find that too many of them have the unfortunate tendency to completely break the balance by getting into "HEY MAKE 15 MILLION OF THIS SHIT TO CRAFT THIS LUDICROUSLY DIFFICULT TO MAKE ITEM TO MAKE SOMETHING TO OBLITERATE 50 CHUNKS IN AN INSTANT" bullshit, but there is one mod that fit so fucking well with Thaumcraft's internal balance (which in turn fits so well onto Minecraft that it legitimately feels like Minecraft only ever existed to be a platform for it), it's Automagy.
Thaumcraft has its own item sorting system, and has for a while, in the "Golems" that were introduced with Thaumcraft 3. They're little dudes that go around and do whatever you had them programmed to do, using seals to dictate their actions. Automagy introduces several pieces of research that let you control and NETWORK golems much more efficiently. It's a very different experience to having a labyrinthine piping system, but no less satisfying when you see the little dudes running through getting shit done. Automagy also has the obligatory "improved redstone" stuff going on, with a little bit of Thaumcraft flair in the "redcrystals".
Between Thaumcraft and Automagy, Minecraft feels so fucking full of love and content and polish that I have never been able to go back to it without them. It's so barebones and goal-less in comparison. No fighting off taint tentacles overtaking your base because you were too haphazard with dumping shit in your cauldron and polluted the area. No discovering a fucking cult standing around mysterious black pillars. No opening a portal to a fucking eldritch mindscape labyrinth for testing your mettle.

The magical madness system is called "Warp"
Essentially, there's three types of warp. Temporary warp, "sticky" warp, and permanent warp.
Permanent warp comes from learning things you cannot unlearn, and is just a consequence of delving further into the dark underbelly of Thaumaturgy. "Sticky" warp usually comes paired with temporary warp. While the latter will dissipate over time if you don't do too much weird shit in too short a timespan, the latter must be "cleansed" off. The warp system is made so that if you've got multiple mods and don't want to fuck around with Minecraft for a bit, as long as you don't do anything questionable to add more warp, the effects will lessen until the burden no longer weighs on you, so it's not annoying you for the entirety of your gametime when you suddenly get paranoid about the sun and magic makes the paranoia real causing you to actually fucking catch fire if you stand in direct sunlight.
