That's exactly what it did. The story through all games was shaped by your choices. Its state by the end is the ending that you achieved.
You have numerous characters and entire races live or go extinct, you shape the entire galaxy.
You can't make "choices matters" thing any better than that, your only other option is the same 3 button shit, except slightly veiled and maybe spread out through the final mission.

DEHR did the same, maybe on a smaller scale and the ending was the same stupid choice between three cutscenes. Yet somehow this is okay.

The ending in Deus Ex is much more involved; you have a string of objectives you have to achieve for every ending and the competing factions argue against doing them.

In Invisible War, you decide the ending by choosing who to transmit some data to (plus the option to kill everyone). You can easily retread from former choices. It's practically the same as HR.
