You're talking about a system with more than twice the resolution of a 3DS.
An easy way to do this is to put the mini-map in a corner, and swap to-and-from it with a screen tap (or button, you know like how 99% of every other First person RPG does)

You have to constantly keep track of FOEs on the map, I don't want to have to tap a map to check it every turn to see if something's been alerted.

I didn't say a shitty story mode. Just for things like "Which character do you send out to eat the suspicious fruits", choose me, "You go.." instead of "Anon goes".

Not that it makes much of a difference either way as I'm used to imagining it how I want it.

As I said, you won't be looking at both screens at once. You're still flopping back and forth, no matter how quickly.
And I never said the mini-map had to be small.
Hell, it could, holy shit, listen to this, take up half of the screen (or more, just imagine) if the devs wanted it to.
It doesn't have to be a 3x3 tile piece of shit like some games make their mini-maps.
