From what I remember from reading this book and Japanese history classes in college years ago, the Jesuits were bringing guns to trade with villagers, and spreading western culture, which the shogunate was scared of because it meant that they had the potential to be overthrown and lose power throughout Japan. So, by banning Christianity, they could also ban guns. Stamping out Christian beliefs was mostly a power move. I'm rusty on the details though.
